I am looking to edit left hand navigation at the account level/ Is there a way to hide certain links for a sub-account without going into each individual course? I thought this was possible but cannot find the method.
It's is not possible to affect the default course navigation at the account or subaccount level. Two tricks I've seen used for this though are the use of Commons or BluePrint to set up a "template" course. With Commons, someone just needs to set up a course with all of the settings that you want configured (such as visible navigation tabs) and publish it to Commons. Then you can direct teachers to go to Commons, find that course and download it into theirs to set things up in the way you want. I call this the "opt in" approach.
With BluePrint you do the same thing in terms of setting up a template course but then you turn it into a BluePrint course and Associate all of your courses with it. This pushes out everything from the BluePrint course (including navigation settings) into every associated course. In a couple of departments in my University we also push out a default home page into every course with this method.
I'm not saying that either of those are great solutions, but both are methods that I have seen done.
