When I follow the directions to deactivate a student from the course, I click on the gear and am only given the option to delete the student. No prompt for deactivation.

You are welcome, Emily/@EmilyLentz.

I first want to share  Canvas Course Role Permissions - Instructure Community - 387080  as a foundational resource. In that guide they say (and I show below as screenshots) the following under "Users - Students" for the "Students - remove" permission (it is highlighted below).

Canvas Course Role Permissions -- Users Students -- Students add -- Students remove.png

This means that for the "Students - remove" permission, that the ability to remove or the ability to deactivate is the same permission

They also say in the "Additional Considerations" area (I have also highlighted), that only admins can remove an enrollment that was done through a SIS import (a data transfer).

I was able to confirm that in a newly created Canvas course where one sample student was enrolled by SIS import and another student was enrolled that I manually added.  Please see the two screenshots below.

The "Sandbox 001 Student 001" student does not have a "three dots" icon for it on the right-side because (1) because we have another permission turned off but also because (2) it was added via an SIS import.  This is what our faculty normally see.

The "Sandbox 002 Student 002" student does have a "three dots" icon for it on the right-side because it was manually added and when I click on it I have the ability to either "Deactivate User" or "Remove From Course".

I wonder a few different things:

  1. if your institution has enrolled students through SIS import or data transfer (based on what I saw before it was deleted, I suspect that they have) and if that is why you are not able to deactivate a student
  2. if your institution has somehow customized the enrollment process and (if the process is not different) recently changed it

Have you reached out to anyone at your institution for assistance?
