We are having trouble with users following the prompt to set up their notification preferences and it's hard to know who isn't receiving notifications. Is there a way for the administrator to set default notifications settings until changed by the user?

As tross pointed out, there's no way to do this in the front-end user interface. We updated our user import process. As soon as a new user is created, we use the API to set their notification preferences. You can find the pertinent API documentation at Notification Preferences - Canvas LMS REST API Documentation.
