Issue with sections and Syncing

Okay right now I know it is at least one class as my predecessor is student teaching in the class. So when we have students come back from being virtual we switch them from Online math to the correct math period. When doing so it, in gradebook it is showing the students in both classes and the online one is showing missing homework. I went in and deleted prior online enrollment. After the nightly sync, that class shows back up. Why is think happening? Are we doing something wrong?
