Differentiated Late Penalties for Students with Extended Time Accommodations

I'm a middle school special education teacher who handles helping the general education teachers with setting up online accommodations for their students. One of our most frequent accommodations is having extended time on assignments, up to one week without any late deductions. I know how to set up an alternate due date, but the problem with that is that it doesn't show up on the student's calendar until the due date entered (which for kids with executive functioning issues isn't helpful). 

Is there a way to set up differentiated/conditional late penalties, so that their assignments wouldn't get points deducted until after their week extension has passed? This teacher has half the school for her history class, so she would like to automate grading as much as possible. I know it's possible to go in and override the late penalty, but if there's an easier solution that would be ideal.
