Late work

I am teaching an online chemistry class.  It is very important for students to progress through each module in order so I have set that as a requirement.  However, if a student is late turning in an assignment, I would like to deduct points but still have them do the assignment.  I realize that's not possible so how do you deal with late work?  Can students just turn things in whenever they feel like it and you have to manually change their grade to a lower one?  What would happen if I chose to have the assignment unavailable after a certain date?  My understanding is that they couldn't progress in the module and that's not what I want either.  So really, I just have to do it by hand?  That sucks when there are 60 assignments for 35 students and about half of them have multiple late assignments... Any solutions?
