Is there a setting where teachers can select to receive "separated" notifications for each of the courses they are teaching? The teacher I'm working with wanted to receive a different daily notification email for Class A and Class B instead of a single email with daily notifications about both courses.

Yes, there are notification settings you can set for your entire Canvas account which apply to all courses, but then you can now set notifications at the course level, too. Here are a couple Guides for you and your colleague to look through:

Thank you so much, @Chris_Hofer! I knew we could now set notification preferences at the course level, but was still under the impression that the daily summary email would contain information for all the courses I selected to receive notifications from. I could not find anything in the documentation saying that by setting the preferences at the account level would trigger individual daily summary emails for each of the courses. Would that be the case?
