Deactivated user, JGarton Re: strange circumstance #1: that shouldn't be a problem (you can have separate accounts with the same email address in multiple Canvas instances -- I have accounts in numerous Canvas instances at the moment). And, re circumstance #2: The only folks I've seen who have an account merged across institutional instances are Canvas folk who are using a super-admin tool. So… should be totally safe to leave them in your instance.
I'll throw out a strange circumstance #3, however, that _could_ impact some people: I know of a few K-12 schools that share IT resources with a nearby university (lab schools most especially) and, in that particular case, if the two schools existed in the same Canvas instance, the student would "already exist" when s/he got to college. But even that shouldn't be a bad thing, since their coursework would exist in separate terms, sub-accounts, etc. It might just be a convenience (with the sole exception of having a Faculty Journal that you just can't shake).
