Is there a way to hide unpublished assignments in the gradebook?

The unpublished assignments are in the way when I'm trying to enter grades for the assignments that have been published.

Yes, in the gradebook, click on View and then uncheck Unpublished Assignments. They'll be removed from your gradebook view.
