I also had this occur today. The student used the PDF to annotate on and then submitted using the "export" feature.. BUT, it didn't show up under the submissions tab with a timestamp AND it didn't pop...
I also had the same experience today. The submission didn't time stamp for the student and didn't show they had submitted the assignment. I also wasn't able to find the submission in Speedgrader.
