About a week ago our tech support team was told by Canvas that this issue was fixed. I've tested it myself and replying from the sidebar does appear to be working as intended now.

I’ve had several students and faculty bring to my attention over the past few weeks as well. Namely, replies from the sidebar are not nesting in the threads.
