I have a free canvas account and anticipate a large number of students taking my course at a time. I was wondering if they will run into any issues because of a limit on how many students can take a course at once. Is there a limit to how many students can be taking a course at a time on a free canvas account?

There is no limit on the number of users that can be enrolled in a Canvas Free For Teachers course.
