To be absolutely sure, please check your "Modules" page. Are the modules AND the content items within your modules all published with the green check-mark icon? If that is all good, go back to your "Settings" >> "Navigation" tab, and then try moving your "Modules" button to a different location temporarily. Then, save your changes. Did that help at all?
If none of those things work, you may need to contact the Help Desk staff at Instructure so that they can take a look at your course with you to see what might be going on.
