Is there a way to control or stop notifications going out to students when you set up or close assignment submission links down?

I am not sure what you mean by, "set up or close assignment submission links down"? Are you talking about creating or editing an assignment, moving an assignment link in a modules, or what?

There really is no way to stop notifications of course activities from going out, although some folks have requested this ability in Idea Conversations. For example, you may want to check out this one, and rate it if appropriate: Instructor ability to disable course notifications.
