Files uploaded to "Unfiled" folder

I am using the Canvas API. My workflow has an option that first deletes all files in my course on Canvas, and then reuploads everything (i.e. a "wipe clean and start" option).
The problem is that when I upload a file, it goes to an "Unfiled" folder. More specifically, when I mean to upload to course files/files/blah, it instead uploads to course files/unfiled/files/blah. I have no idea where the "Unfiled" folder is coming from. From another thread online it seems that Canvas caches deleted files, and revives them when they are uploaded through this Unfiled folder. How do I avoid this?
My entire workflow uses the Canvas API, so I really want to avoid deleting the folder manually through Canvas before using the Canvas API.
If it helps, currently I am testing this on a course that is not published. Could this be the reason?
