How can I remove the "Missing Assignment" notification  after i have graded work manually

You might want to take a look at the Canvancements - Canvas Enhancements by @James called Removing Missing and Late Labels.  If you have any questions about James' process, you can post those to the bottom of his blog posting.

That link doesn't work anymore.  I am also interested in removing the "missing" form an assignment.  We have an assignment in which students choose which they want to do.  The ones they do not choose show as missing, but they are not because they didnt choose them.  Any thoughts!?

I'm not sure what you mean when you say the link doesn't work any more.  I just tested both links in my above earlier reply, and they both work.  But, I'll paste them here again just in case:
